I would just walk. There is no convenient way to get there by subway. The Intrepid museum is on the Hudson River (12th Avenue), at 46th Street. The westernmost subway line (the A-C-E, the blue line) runs on 8th Avenue.
If you really don't want to walk, you can take the Uptown A-C-E, 1 stop, from 34th Street-Penn Station to 42nd Street-Port Authority Bus Terminal, and then take the 42nd Street crosstown bus (the M42) to 12th Avenue.
Otherwise, just walk north to 46th Street and west to 12th Avenue.
