After it flees from the Burnt Tower, go to Cianwood City and you will see it, but it runs away and you will battle Eusine. Then, go near Mt. Mortar by the apricorn trees. He will run away again. Then, when you get to Kanto via S.S. Aqua, he will run AGAIN! then go to 14 and he will run AGAIN! Finally, find Misty at the cape, return to her gym in Cerulean, head all the way back there and suicune will be there, but he wont run. Instead, go up to him, press A and get ready to fight! If you fail to catch him, beat the E4 again, go to Burnt Tower, and he will be there.
NOTE: We are talking Heart Gold and Soul Silver! Suicune is not able to appear in Diamond, Pearl, or Platinum.
Go to burned tower, then the island that is connected to the safari zone, then somewhere, ( forgat where) but he will eventually bring u to cape peak by the city misty is the gym leader for, but u will need like, 40 ultra balls, 40 great balls, and 40 poke balls, or, at least, that's what I needed, and he will be ABOUT a level 40 (correct me if I'm wrong) - hope I could help 8-)
After you've found Misty and driven her off back to the Cerulean Gym, Suicune should be on the same hill. If Suicune's not there, check and make sure that you've been to these locations (you need to have seen Suicune in all these places in order to see it)

- Cianwood City. Check a little bit North of there - You battle Eusine after seeing Suicune.
- Outside of Mt. Mortar, near the middle entrance. It's next to the three apricorn trees.
