First you need to have a TRI-PASS. I dont remember how you get it but if you have it, go to Vermilion City, down to the boat where you found cut, and then the sailor says that you´ve got a TRI-PASS. Then he asks you if you want to go to One island, Two island or Three island

That happens because those islands only apear after you have been to them. To go back you must go to the ferry and talk to the sailor, then select which island you would like to visit and he will take you there with no charge simple as that. HAPPY EXPLORING!
