You will need to use a sealant, such as Killz, to keep the stains from bleeding through the new paint.
Whenever you have water on a hardwood floor it stains a shaded color. You need to replace it or use a scrub and you can just paint over it. If not then use shaded brown and scrub it over for 1 hour or so and it will look brand new. Or else you will be uneven with your color

If you used a good quality paint, there should be no possibility of water stains. Unfortunately, there are plenty of inferior paints that don't provide the protection that you need.
