i know that if you delete a game that you downloaded from eShop you can re-download it but i dont think you can recover downloaded games if you reset the 3DS.
No, the 3DS will not read roms that are placed on the SD card. It will not read any unregistered game data from the eShop either if it was not bought on that specific 3DS (except for system transfer)
