Well, I used clear packing tape. It works fairly well. I haven't found any type of repair kit and the windows only come with a whole new soft top.
the Soft Microsuede Tab Top Curtain Panel Window Treatment are machine washable
I had the same problem... I know this sounds retarded, but I ended up tracing it to the window seal up on the top of the window frame. As I took off the track that holds the soft top on on the upper part of the window, I noticed there was a hole that looked like a screw hole of some sorts. But no screw went into it. Seems I was getting water coming in that hole. I was getting water coming in from what LOOKED like my dash area, leaking down by the shifter and puddling up on the drivers floor board pan. If this is the same for you... i'd take a look at the window frame at the top of it. You'll have to remove the top and the track that holds the soft top on it. Give that a shot. It's free to do it.
un zip it
I have had good luck finding soft top parts @ suzkicarparts.com.
Weather that can damage a jeep soft top window is extreme winds and hail. If it is soiled, you can properly clean your jeep's soft top windows with some regular glass cleaner and paper towels.
I like to roll up the window, but it is made so that you do not need to
If you are driving a jeep wrangler with a soft top and both side windows are open and the back window is in; there should be no damage to my knowledge. I had a soft top for more than a year and drove with both side windows (over the doors) open and I noticed no changes to the rear window. I still have the top and it is fine. It may make some swishing noise. I drove it up to 50-60 mph and it was fine.
glue it with clear epoxy
yes, absolutely. it has to be done by the dealer, which i wouldn't take my care within 10 ft. of one, or by a reliable repair shop. i had mine done this year by my repair shop that specializes in foreign car repair. you don't have to get a canvas top from BMW, there are many sites that sell quality sail cloth tops if not the same, even better the the oem top. the top comes with the window too but you can just replace the window by itself as well. BMW doesnt make a tinted window for the z3 but again, z3solution.com sells just the tinted window if you prefer that.

pull the window out of the rails on the bottom, then unzip it, you can do it the other way but its more difficult.
