you first have to take all the belts and pulleys off the front of the engine. to get to them youll probably have to take the air intake system off too. the water pump pulley is the smaller one. its pretty straight forward, but you have to take alot of things off. it takes a while.

Behind the Timing Belt at the front of the engine. The water pump pulley is the top central pulley on the engine. Removing the Timing Belt is required.
The fuel pump is located inside the gas tank.
You say MX5, not Miata, so do you really mean 2006 or newer MX5? If you really mean 1990-2005 Miata then the water pump is behind the timing belt cover. It is not driven by the t-belt, but the t-belt must be removed to change the pump.
The water pump from Mazda 626 is the same, all part from Mazda 626 work very good in the Kia Credos and Clarus.
In order to remove the water pump on a 2000 Mazda Millennia, you must first remove the timing belt and the pulley for the water pump. Remove the pump itself by detaching the four bolts that are securing it. Next, replace any gaskets, install the new pump, then the pulley, and then the timing belt.

Shop manual says to remove the package tray (under the carpet behind the seats) and then the fuel pump cover. Lots of fiddly carpet tacks and small bolts, but not hard to do.
