It depends on the settings you set for your emulator. Go into your emulator and go to the controller settings area to set the controls.
Just select each button and hit the Close button. The emulator will automatically remember those settings.

I have the same problems with Emulator games. If you remember the controls on the console just go to your opions and control figurations then set them the way the regular game would have them. or you can go and buy and console/computer controler.
