I would suggest using Ad Muncher. It is a small program that runs in the background and filters all web traffic regardless of the web browser that you use. It even strips out many of the video ads that force you to sit for 20-30 seconds before it plays the video you really want to see.
They have a free 30-day trial then registration is about $27USD. Go to http://adfree.admuncher.com and click "Download" to download and install the trial. After installation it works right out of the box and exceptions can be made for sites you do not want filtered. I have been using it for 2 months now and it is worth every penny.

Many popup blockers do work, for the most part. Internet browsers that have their own popup blockers keep popups to a minimum. Some unwanted windows do appear from time to time, though.

If you are afraid of the popups on youtube: ♦ Look at the title. If it has a luring line, such as "AMAZING! Mind Hallucination!", they are trying to lure to you look at it so the popup can deliver a mind crippling blow. ♦ Look at the comments. If the comments have a lot of people hating the video and saying they weren't scared or just simply telling people it's a popup, it's a dead giveaway that it's a popup. ♦ Check the likes and dislikes. If the dislike bar (red) is really big, it means people really hate the video and that means the reason they hate it is that it's a popup. ♦ If the user disabled ratings and comments, pause the video. Then, scroll the video halfway down the screen so you only see half of the video, mute your volume, and drag the play bar to the end. If you see a scary face, it's a popup. Hope I helped

Although not guranteed, you can try using the adblock extension or a popup blocker if you're on safari, chrome, or opera. Popup blockers are usually built in. If you're using Internet Explorer, then stop using it and install another browser. Seriously. It's the worst one. (in my opinion)
