The only way to trade between Pokemon G/S/C and Pokemon R/B/Y is through the time capsule. You'll notice early on in the game that upstairs in every Pokemon Center is a machine on the far end with a woman who says it's not ready yet.
After a while, you will run into Bill at a Pokemon Center (Don't worry, he will come to you, you don't have to talk to every person), and he will tell you about the Time Capsule system he's invented, and that it will be ready the next day.
There are rules for the Time Capsule. You can only send Pokemon that can exist in Pokemon R/B/Y. That means, no new Pokemon (past #151 in the National Index), no Pokemon holding items, and no Pokemon that know moves that didn't exist in Pokemon R/B/Y. Even if you aren't planning on sending any of these, the woman will not let you use the machine if you have any rule-breakers in your party. Don't worry, the woman at the Time Capsule will tell you if you are violating any rules. (Ex. "You can't send a Gyrados that knows Waterfall"; "You can't send a Quilava.") Just fix whatever she says is wrong, and you can go ahead and trade. However, you cannot battle.
