there is a modificated unofficial emulator called visualboy advance link (vba link) or you can search Google .This is identic with the official version but in the options menu there is ine more option called link.Open 2 windows and uncheck the pause the pause when inactive window then be sure that both windows aren't controlled by the same joypad

You have to have both the Gameboy game and the DS game inserted into your DS. On the MAIN screen, you should be able to select a button that says "Migrate Pokemon from ___" and it should say from which GBA game you're migrating them from. :]
