After you see the cutscene with Kyogre and Groudon fighting, you should be able to go into the Cave of Origin. Either Wallace or Juan (I don't remember which) is there. Tell him that Raquaza is in Sky Pillar. Go to Sky Pillar and go to the top. Click onRaquaza and go back to Sootopolis. After the cutscene, the gym should be open.
Greninja is not in Pokemon Emerald. It was first introduced in X and Y, which came out after Emerald.

You cannot get another copy of the TM Dig in Pokemon Emerald. All TMs are a onetime use item and often have only one obtainable copy in each game. This was however changed in Pokemon X and Y so that TMs could be used multiple times like HMs.
Well, there are ALOT (and when I say alot, I mean ALOT? of very strong Pokemon in Emerald version. Keep in mind it is, like, Ruby and Sapphire COMBINEd into one. But the strongest Pokemon to ever meet or encounter in Emerald (because I think it can be found only in emerald.... maybe fire red) Would probably be the ULTIMATE Pokemon............. Mewthree X! It might be only available through cheating with action replay, but i have absolutely no clue what the action replay code is,... I.. It is not certain, but from looking at other 2nd versions of pokemon, it took approximently 8-10 years. Although with that pattern, Ruby and Sapphire should have come out 2012 and Emerald 2014. Mabye they are going to do this after X and Y, but, untill they announce it, we could never be sure they even will make a remake.
You cannot FLY a Wingull. Any bird Pokemon that you may have, Swellow, Wingull, Pelipper? You can use a HM named 'Fly' this enable's you to fly to any place you may have visited before. x

Anything, it doesn't affect you game so anything you can come up with. As for me i changed it from, Shake it do the diet dance, to Shake it do the illumise dance. :X
gligar --- you can find gligar on route 206, 207, 214, 215, 227 and Stark mountain only when you have Emerald inserted into the GBA slot in your DS. Thanx! x
