You should let rooster stay with the hen. The rooster will know what to do next.

He balances himself on the hen by flapping his wings, then lowers his tail in direct contact with the hen, where the passage of sperm to her oviduct takes place.....have included the web link for more specific info. A male chicken (rooster) does not have a penis and therefore there is no penetration of the female reproductive tract when mating. Instead the female inverts her cloaca (the common junction of the reproductive and digestive systems) which comes in contact with the male's inverted cloaca and the hen receives the sperm packet. The cloaca is then drawn back into the hen's body and the sperm are captured. They then begin the journey up the length of the reproductive system where they are stored for up to a week and fertilize each egg as it is formed every 24 to 36 hours.

The rooster selects a hen from his flock and does a mating dance. This includes side stepping and dipping of wings to indicate he wishes her to get into position. The hen will signal this by crouching down and the rooster then grabs her feathers at the back of the neck for balance as he mounts her back. The rooster stands on the hens back and they touch cloaca together transferring the sperm packet. This happens very quickly and the rooster will dismount and go on to find another willing hen. The hen will dust herself off, preen misplaced feathers and go about her daily hunt for food.

Roosters mount hens by courting them, then grabbing them by the back of their head and mounting them. They press their vents together, and his act is over.

The fertilization occurs inside the hen, then the shell is formed, then the egg is laid.

The actual mating takes about 10 seconds. The mating act begins with a quick dance by the rooster to signal his intentions. If the hen is non receptive there may or may not be a chase. Sooner or later the hen will crouch down and the rooster will stand on her "saddle". The saddle is the area on her back just above the tail. Both birds invert cloaca and the mating is done once they touch. The hen will shake her ruffled feathers and usually not be bothered by the rooster until the next day.

If you are introducing a new fellow to your flock of hens then give him about 10 days to make his intentions known to the ladies and you should have fertilized eggs from all.
