It has to cool down or the whole fridge will get warm. Supposedly, modern refrigerators can handle hot food without a negative impact on other food in the fridge. Personally, I would let the food cool so that it is no longer steaming before placing it in the fridge. The food should be cooled from 140°F to 70°F within 2 hours, then chilled down to 40°F within another 4 hours. Either quick chill the food with an ice bath or separate it into smaller containers to facilitate faster cooling.
It will cool quicker with the lid off, but aside from that it makes no difference. (Although for food hygiene purposes it is better to cool it off quickly and then put it in the fridge).

To cool chili con carne or any other hot food for storage in a fridge, you should place the chili in several small containers, and place them directly in the fridge. To cool cooked food, not for immediate consumption, place cooked food in the refrigerator, uncovered and in shallow pans. Raw or cooked food temperatures must be maintained at below 40 f or above 140 f to prevent bacterial growth, which causes foodborne illnesses. Leaving food out to "cool down" increases the chance of bacterial growth. Do not leave food to cool down at room temperature. This is a common myth.
