It was a simple substitution code. First just the alphabet and then with code words to add speed when referring to commonly used things.
So, if you want to say retreat.
First, they spelled it out in English. Rabbit would stand for R. Rabbit in Navajo is Gah. Elk would stand for E. Navajo for Elk is Deezh. T is turkey, turkey is Tązhii. And so on. Then they added several alternates for each letter.
Then they added things like names of birds for different kinds of airplanes and so on.
For a Navajo speaker who didn't know the code it would sound like a strange list of words with no verbs or grammar. A few Navajo who did not know the code were captured but they were tortured and the Japanese could not get them on their side to help and so they got nowhere in decoding it.
A further complication for the Japanese was that there had been very little published outside of the United States about Navajo, no speakers in Asia and not even a standardized writing system at the time (now there is).
For Japanese speakers it was very hard becuase Navajo has many more consonants than Japaneses. These sounds that are very hard to hear or understand for non native speakers. It also has tones which Japanese does not. For these reasons they really had a hard time even transcribing the sounds. Without transcribing it correctly and no information on Navajo, it was very hard to even figure it out using frequency of letter use.
