The 81st Street & Central Park West Station comes out right in front of the museum. In fact, the walls of the 81st Street & Central Park West Station are covered with tile murals of dinosaurs and other animals, so it's really easy not to miss your stop, seeing as the train passes right by the murals.

It's about 2.5 miles (4 kilometers), pretty much straight uptown. Penn Station is at 33rd to 34th Street, between 8th Avenue and 7th Avenue, and the Museum of Natural History is at 77th to 81st Street between Columbus Avenue and Central Park West.

Above 59th Street (at Columbus Circle), 9th Avenue becomes Columbus Avenue, and 8th Avenue becomes Central Park West. The portion of 8th Avenue that borders the park is called Central Park West, just like how the portion of 59th Street that borders the park is called Central Park South, and the portion of 110th Street that borders it is Central Park North. For some reason, though, the portion of 5th Avenue that borders the park is not called Central Park East.

In New York City, 17 to 20 street blocks equal a mile, and 5 to 10 avenue blocks equal a mile, depending on the neighborhood. Also, Google Maps confirms the distance as approximately 2.5 miles/4 kilometers.
