When the journey began, in Lewis' "List of Supplies" he records that they have in their party "2 Horses". Essentially for most of the expedition progress, they would have 2-3 horses at a time, however occaisionally the Corps of Discovery would turn into a cavalry unit through trade with Native Americans. Even then though, Lewis or Clark weren't always specific about the number of horses they acquired. But the challenges of managing a herd of horses is recorded in the journals. Horses ran off, were stolen, became injured, or in one instance they had to kill 5 of their horses for sustenance. The change in the number of horses they had could, effectively change overnight. If one can settle for a median number, the average amount of horses used throughout the entire journey would come to 20. But as stated, one would have to be very specific towards the date, if one wanted to know exactly how many horses were in the Corps of Discovery "at that time".
