Lewis and Clark were fortunate in having a native girl (Tsakakawia, often incorrectly called Sacagawea) along with the expedition, since all the tribes they met could immediately see they were not a war party because of the presence of a female. As a result, encounters were generally friendly.
The only exception was the meeting with a party of Pikuni Blackfoot during the return trip; after initially seeming friendly the Pikuni tried to steal guns from the camp during the night. Lewis shot one of them dead and another was wounded (it is possible he died later of his injuries, but this is not certain). So just one native American was confirmed killed.
Perhaps God was watching and Lewis had his punishment a short time later: while out hunting for meat another member of the party (who had only one eye) shot him in the buttocks - apparently mistaking him for a bear or an elk. Lewis was in considerable pain for weeks and had to be carried by members of the expedition.
