Material Safety Data Sheets should be stored in whatever way is likely to be most helpful to those who will need to retrieve them. Some people choose to organize their MSDSs in alphabetical order by the name of the material described by each MSDS. Some people cluster the MSDSs according the the products they are used to make. Still others simply number the MSDSs as they arrive and store them numerically, retrieving them through an index system.

None of these methods are "wrong."

And with a carefully designed computer system it is possible to retrieve MSDS from the same system as if they were stored by all three methods at the same time. Then the question of "how to file" is meaningless.
