When you've killed the Elite Four, go to Island 1 and surf to Mt. Ember. When you first enter it, go right and you'll find a cave where a couple of Team Rocket members were originally, go into it and get to the end of it and you'll eventually find the ruby. For the sapphire go to the fifth Island and find a place called dot cave, you'll need cut to enter it, when you get in there will be a small stone that will tell you which hole to go down but it'll be in brail.When you finally get to it a researcher for team rocket will appear and take it, go to the rocket hideout on island 4, defeat all the rocket members, then the researcher and he'll give you the Sapphire.
