I havent had my period for 3 months but when i went to the doctor a few weeks ago I found out I was not pregnant I had unprotected sex a little over two weeks ago and now my nipples are very sore?

Sore nipples can be misleading. They are a sign of both pregnancy and PMS. Did you have an ultrasound at the doctors office? Could be pregnant with an embryo that passed away and the signal between your body and your brain has gotten confused, meaning that a pee test will say negative but your body says pregnant and won't allow your period to begin. I know it sounds crazy, but it does happen. It happened to me. You will need a D&C if that's the case. You could also be pregnant now and it just isn't showing up on a pee test yet.

there is always the possibility of a pregnancy if you are engaging in sexual intercourse. Check with your doctor, or take an at home pregnancy test

it is normal. with hormone flucuations, there can be pain in the nipples at any given point in time.
