If you get a clunky knocking noise from the pipes of your water system it is air-lock, like an air bubble in the pipes. The only way to get rid of it is to let the water run or if you have bleed-points bleed it (put an old towel down first) It is common for this to happen if you have turned the water off or drained the system for maintainance.
I will have to make a couple of assumptions to answer.
1. you have your own well
2. you have a drilled well or a sand point.
If these are true your problem may be a cogged or faulty pressure switch.
A pressure switch turns the pump on and off according to the pressure in your system . If the pressure switch is partially clogged the switch may read a false pressure and not turn the pump on. the result is no water . as the pressure slowly seeps through the clog the switch turns the pump on and water starts to run. Without more info this is the best answer I can come up with.
I have the same problem whit my Honda fourtrax 300 1992. I think that its related to the carburetor but I'm not sure though...
Possible fuel filter, fuel pump sock fuel pump, Ignition module are the tops off the top of my head.

If it is a water based marker, dip the tip into warm water, then cap it again. Let it alone for a couple of days, then try it. It should work again nicely.
cam position sensor has failed
Sometimes LiveJournal isn't available for a couple of minutes a day, just wait 10 minutes or so and try again.
Bad coil, bad condensor in distributor , fuel strainer in gas tank full of trash & when it sits a while the trash settles back to the bottom of tank then when started and drove a little the trash is sucked back up into the strainer and stops running again. any of these are possible causes . hope this helps
It happens sometimes without reason. Try to disconnect your battery for couple minutes then connect it again and check the light when you running the car. If you are lucky it will help. If not I'm afraid you have to check your computer for code errors.
My guess would be the master cylinder failed.
You start out by sucking in air and holding it as long as you can with out passing out. Then once you finally have to breath again, wait a couple of seconds (or minutes if you need to) and do it all over again. Repeat that over and over; it will take longer than a couple minutes; but it will eventually work. And that is how you hold your breath for a really long time!
I HAD THE SAME PROBLEM AND IT WAS THE FUEL PUMP INT THE GAS TANK.
there are several sensors and mabe junk in your gas tank
get your transmission modulator replaced

Check the ignition coils and the crankshaft position sensor. One of these could be failing as they heat up.
It's usually the fuel filter when a car does what you describe.
