First, you don't do this at home. Ear infections in dogs tend to be caused by one of three classes of pathogens: Gram positive bacteria, Gram negative bacteria or yeast. A veterinarian can take a sample of the goo in your dog's ear and set it up to look at it under a microscope. Based upon which of the three pathogen types is causing the infection, your veterinarian will prescribe an antibiotic to treat the infection. Along with this, you will probably be instructed to clean the ear out twice a day - your veterinarian will get you a good ear cleaner, as well as show you how to clean the dog's ears safely.
If your dog has ear infections regularly, your veterinarian can start looking for an underlying cause, which may be anything from poor ear conformation (narrow ear canal, etc) to Allergies (dog allergies tend to show up as skin and ear problems, not the upper respiratory signs that humans show).
