Half of the ship was caught in the implosion of the Halo ring, and the other half made it through. The Arbiter was aboard the front of the ship, or the one part that wasn't taken in.

Yes. The Arbiter is killed by Sargent Forge (by his own energy sword, ironically) while the Red Team is battling the rest of the Elites. This is not the same Arbiter we see in Halo 2 and Halo 3, the Arbiter in Halo Wars has little appreciation for any life, even the lives of his own people. The Arbiter we know is the one who succeded the Arbiter who is killed in Halo Wars.
