People have a natural fear towards what they don't know or don't understand. Many people have no idea about religions other than their own. Something we don't know about is occult/mysterious, and that is why people fear the occult, because they don't know or they don't understand it.
When someone has a fear of someone else's practice or belief, it makes an alienation, a separation that pulls them apart. When groups of people are afraid of smaller groups or individuals for what they believe or practice, they tend to push them away from the society, or to pull them in to their own system.
At this point, people have to learn to respect the diversity of faiths. If not they separate and this push/pull mechanism manifests as small and big problems that fall under discrimination.

The US has been very tolerant of religious expression in general, with some notable exceptions. The Mormons (LDS) took some heat for a while, but in part it was because some of their teachings and practices were at odds with civil law. In their early history they even engaged in some violence. This is no longer the case, and the Mormons are considered a mainstream religion, or very nearly so. I think it is not so much the differences of religious practice that is troublesome to people in the US. It is more how religions have been used and abused by wrongly motivated people. Very fortunately for us in the US and other nations where there are reasonable protected freedoms in place, we are able to monitor, be wary of and expose most religious fraud for what it is. Occasionally dangerous sects develop, but they end up not having lasting or wide-spread impact. Sometimes our wariness of some religions might reach the serious level of discrimination, and that is not acceptable. But it is important NOT to label all such wariness as discrimination. Frankly, it is reasonable to fear the serious mis-use of religious practices or systems of faith that threaten in some way to overturn the secular civil order that is in place for everyone's protection. If any religion of any kind, including the ones that have been traditionally strong here, ever supercedes civil law in the US, we will cease to be the US, and that will be a tragic day for us and for our friends and allies. It is far better to maintain and protect a system where an occasional madman can rise up and cause a temporary stir than to submit to a system where madmen of the same mind take control and forbid everything except their brand of madness. Fear, or perhaps more accurately extreme wariness and caution, is sometimes absolutely necessary to protect and advance the common good.
