tried to remove starter but shaft and gear seem to be stuck in primary case ..... do I need to open up the primary side to remove, starter just spins but does not engage flywheel.

Remove the outer primary cover and inspect for damage to the starter gear or the gear on the clutch basket. Observe the starter operation for improper engagement and replace all damaged and faulty parts. you either have a bad starter clutch or a missing tooth on your ring gear or starter or both. Id be willing to bet you are missing some teeth

NO, the clutch for the starter is internal. The clutch is on the gear that engages the starter gear.You have to remove left side engine case and remove flywheel to access starter clutch assembly.
The starter will not come out until the primary is removed and the started shaft bolt as well. If you are mechanically inclined, i urge you to purcahse the reapir manual. It is your best friend when doing such repairs.

And rather than paying well over a hundred dollars to a Harley dealer for the part, I recommend you buy from a non-boutique and save a lot of money. Harley's starter is made by Nippondenso and is found on numerous small cars including Toyota. You can buy a the insides of the starter motor off the web for about £20GBP - with full instructions. I did it, but you have to take of the passenger front wheel and decouple the driving mechanism as well as the clutch to get to the starter motor - it's quite interesting!!!
How do you figure the starter is okay just by popping the clutch? Popping the clutch uses the driveline to turn the motor over. The starter is not involved at all.
