Basically when the kyuubi was released in Konoha, the chakra was so abundant that it spreaded all over the village. What they did to Sora was that his dad took that excess chakra and placed it inside Sora. They did the same procedures to all jinchuurukis. One Bijuu per Jinchuuruki or container like Naruto. But in this case, Sora only contains excess chakra not the Bijuu.
Sora is a pseudo jinchuuriki. After Kyuubi's attack on Konoha (Madara forced him to using his Mangekyou Sharingan) Kazuma (Sora's dad, one of the 12 Guardian Shinobi who went rouge) sealed the remnants of Kyuubi's chakra into his own son. At first Sora couldn't handle the power and went insane. After that everyone at the Fire Temple treated him with contempt, like how Naruto was treated.
Where the Bijuu are sealed is really only depending on which group you're talking about. In the Akatsuki, Pein summons the King of Hell statues to hold the bijuu until they're ready to be used. In the villages, they seal the bijuu into children who they think can hold the bijuu. If they cannot find a suitable host for the bijuu, then they seal the bijuu into an object.
