If you told the installer to use the entire hard drive, Windows will be erased. If you told it to resize the partitions on the disk, Windows should still be bootable from the GRUB boot menu. If the installer was interrupted before GRUB could be installed, Windows is probably still intact, but lacks any boot loader to launch it. Reinstall Linux to fix the problem.

Windows NT is advance technology than Windows 98. Hence when you boot your computer using Windows NT you will be able to all FAT32 partition. However, If you use Windows NT file system like NTFS than you won't be able to access this from Windows 98. As Windows 98 can only access MS DOS/FAT32 kind of partitions.

When you first install, you will be presented with a choice on how you want to partition. The options, if you have Windows, are to automatically resize Windows and use the space freed for Ubuntu, format the entire drive automatically, or choose how you want the partitions set up (manual). Under the resize option,there will be a slider to give more or less space to Ubuntu and less to Windows. After you've installed Linux, you can change the partitions either by using the manual option in the installer, or using another Linux LiveCD designed for this purpose, like GParted.
