Terminal 4 - but not sure you can get to the actual terminal any more for pickups. Think you have to stay in the baggage area,
JetBlue exclusively uses Terminal 5, JFK's newest terminal. NOTE: International arrivals (excluding Aruba, Bermuda, and the Bahamas) arrive at Terminal 4, because T5 does not have a passport control center (yet).

Yes you have to you will pass through immigration and customs and then you can use Airtrain to get to terminal 4 and also even if your airline booked your luggage for your onward flight still you have to collect your checked baggage and go through custums Airline will not send your luggage to your next flight. You didn't mention where you are coming from anyways good luck and Welcome to USA.
You can walk to terminal 4 from 3 ..about 10 mins..NOT advisable if you have a lot of carry on luggage. It's better to hop on the FREE ground transporation bus that goes around but be advised if you are going from 4 to 3..it goes in a counter-clockwise direction so if you are at 4, it will go to 5..6..7..8..9..1..2..3 and that's going to take 15-20 mins especially if it's rush hour at the airport.
