Depends on what exactly is the requirement and budget. If you can get a good configuration (based on your needs) of a branded computer at a bargain price you can go for the same. If it is difficult to get configuration you need from a company or you can get good components/parts of a computer at decent price from a reliable source and you know basics of putting a computer together, it can also be an option. Also you need to get an operating system when you put together a system on your own as most of the branded computers come with operating system pre-installed. You will only have warranty on individual parts and not the complete system as in case of a new branded computer.
