he's not hiding you got to go into the cave of origin to fight groudon/kyogre after team magma/aqua awakens one of these two. after that you can fight the gym leader happy hunting with groudon or kyogre(you can only fight them ONCE so save before you battle so you can catch whichever(it all depends on your version: ruby=groudon sapphire=kyogre) i got both through trades

Answer.They are just different variations with different Pokemon to catch in each one. Pokemon Emerald is based around Rayquaza with a slightly different storyline, whereas Ruby and Sapphire focusd on the other 2 main legendaries., Groudon for Ruby and Kyogre for Sapphire. Also, on Emerald your characters get slightly different outfits.You can catch Rayquaza in Sapphire and in Ruby as well.
