GDDR3 is referring to the type of VRAM the graphics card has. If the graphics card is a pci-express one, then it can be installed into the motherboard if it has a pci-express slot available. DDR3 is referring to the type of Memory/RAM

GPU memory is independent of the motherboard that runs its own memory. You can have only one type of memory on a motherboard, ie. DDR3, and have a graphics card with built in DDR5 memory. Short answer is yes, they are independent of each other.
No, but I think you've got a few terms confused. DDR2 "slots" are for the main system memory. A "DDR3 graphic card' is a graphic card that uses DDR3 memory. A PCI-E DDR3 Graphics card should work fine in a PCI-E slot, or a AGP DDR3 Graphics card should work fine in a AGP slot (4x or 8x, dont try to use a 4x or above AGP card in an older x1 or x2 slot).
