I suspect the caffeine is put into the Doctor Pepper flavor. Coffee is listed as another ingredient, probably for the cappuccino flavor.
I suspect caffeine is contained in the flavors for the items that usually contain caffeine, but I'd be surprised if other flavors contained caffeine.

However, Jelly Belly Candy Company is in fact made with real coffee, not the flavoring. How do I know? I had a three-pound container of Jelly Belly beans, and one of the ingredients was COFFEE. I am not quite sure what the caffeine content is, but I know the number of calories (4 calories per bean).
