If you have general anaesthesia performed during your extractions, the anesthesiologists (or oral surgeons) place an endotracheal tube into your windpipe to help you breathe. This can cause the throat to become sore after it is removed. Even if you do not get intubated (have a tube placed into your throat), the tissues in your throat can become dehydrated, thus causing a sore throat.
I just had my wisdom teeth removed and I am experiencing the same complication. My jaw is tender and sore and I have had to ice it frequently to keep it comfortable. I find that the pain is greater at night and after I eat. I ice it for 20 mins whenever it feels bad and that usually does the trick.
From what I've read, the soreness of the jaw could just be as a result of the procedure. I was awake for my procedure and the doctor was applying a lot of force while extracting the teeth so it's quite possible that that could hyper-extend the jaw and strain it. If you search "wisdom tooth extraction + jaw pain" in Google you will find a lot of information about this. I'm no doctor but there could be a TMJ problem there too. Since they say it usually takes a while to heal up you may just want to take care of your jaw (using hot/cold compresses, advil, etc...) for now and see if that takes care of it. If, over time, that doesn't help or it gets worse you should go see someone about that.

During extraction of the molars tissue is also removed with it. Lower molars are also attached to the jaw bone. If the pain begins to worsen or severely intensify you may have developed a condition called "Dry Socket." Call your doctor ASAP!

You may notice a slight throat pain after dental work from your mouth drying out. Mostly, you will notice pain around the tooth you had worked on.
