You can return to the mother ship via teleporter beacon that you find buried in the ground when you return after you complete the main quest line, but there aren't any other quests, and the only real advantage of returning to the mother ship is the weapons. You can only go back to the bridge and part of the engineering core.

Mothership Zeta is not coming out on CD, however, it will be packaged with the Fallout 3 GOTY edition which comes out in the fall of 2009. The GOTY edition will include Fallout 3 and all DLC in one package.
