I would keep the carpet clean as well as the rest of the house because I know dust particles can trigger allergies and asthma. Carpet isn't bad for kids with allergies, no, but it can be if it's dirty and dusty.

Dead skin is one of the main culprits of creating dust. Dirt brought in from outside and fibers in the carpet can be causes also. Cleaning your house will prevent it.
