The US military had captured the Marianas Islands and build large airbases for the B-29's. From there, the B-29's could reach the Home Islands of Japan.
The US certainly did recognize (understand) that Japan had conquered the Philippines. But since the two countries were at war, the US did not accept that conquest, and eventually invaded and re-captured the Islands.
Island hopping. First the USA Navy invaded certain islands in the Pacific to try and force the Japanese back to Japan. They captured some islands with airbases, and from those islands, sent B-29s to Japan to burn a great many Japanese cities to the ground. Finally when the Japanese refused to surrender, instead of invading Japan, which would have cost hundreds of thousands of casualties, the USA dropped two atomic bombs, and finally Japan surrendered.

Japan has 4 major islands. Hokkaido, Shikoku, Hoshuu, and Kyuushuu. Okinawa has a couple islands (Okinawa is one island but many small islands surround it). Some islands do not have a nationality (Korea thinks its theres, while Japan says its under Japanese so it is Japan's), but usually when talking about Japan, only the big 4 islands are named.

The islands forming the northern edge of the Coral Sea (the Solomon Islands, and Santa Cruz Islands) were the nearest captured areas to New Zealand. But Japan was actually stopped well south of those islands in the Coral Sea during the Battle of the Coral Sea in 1942.
The Islands were conveniently in a line straight to Japan and the magnificent plan to capture these islands basically won the war in the Pacific. Each one had an airfield and that one was used to attack the next as well as the aircraft carriers. When they captured the last island in the chain to Japan the troops didn't assault Japan after they captured it. The "Enola Gay" which was the plane that carried the Nuclear bomb to Hiroshima and also the other plane "Bockscar" which carried it's bomb to Nagasaki. They stopped at the islands to refuel so that they could reach Japan to end the war in the Pacific.

The Pacific campaign against the Japanese consisted of "island hopping" where one island, or chain of islands, was taken at a time. Once an island was taken that was close enough to launch bombing raids from, the Japanese mainland was firebombed by Allied aircraft.
