You know, I thought the same thing when I first saw this question. If your doctor didn't explain it to you, then I suggest you call him/her and ask. They are obligated to tell you what's wrong with you.

Mostly stool samples are tested for bacteria and blood. To test stool for drugs they'd have to liquify it so it would just be easier to ask for urine instead of stool.
