This is for a 2.7L engine--I called the local dealership to answer this question myself. What they told me is that the filter is located behind the cover plate on the side of the transmission. However the filter is not a fabric style filter that needs to be replaced each time the fluid is changed. It is a metal screen filter and hence Hyundai does not recommend changing the filter unless it is damaged. Fluid changes hence are recommended to occur with a power flush (no flames please just reiterating what came from the service adviser). The concept is that this would push out anything caught in the filter as the flush occurs by pushing fluid through backwards.

What I ended up doing was draining the old fluid, restoring the drain plug (after cleaning -- it has a magnet on it to collect metal) and tightening, removing the transmission cooler line connection near the radiator (it is just a hose with a clamp) then putting three quarts of fluid (ST-III) in the transmission though the dip stick. I then put a length of fuel line on the metal tube where I disconnected the cooler line and directed the other end into a container so I could see the color of the fluid flowing out. Then I started the car (with a helper) so I could determine when the fluid ran out. We stopped the engine and repeated the process until the fluid started to return to the bright red color. It took about 7 or 8 quarts to get it relatively clean. After that I reconnected the cooler line and refilled the transmission. It resolved my shifting issues and so far so good. Total fluid usage was in the range of 12 quarts. Good luck to all who try this.
