Yes. THe ninja still existed. However, when Tokugawa Ieyasu united Japan, the Sengoku Jidai ended, and the necessity for sabotage and spying was gone. Ieyasu saw their worth during the ending years of the Sengoku period, and made them his bodyguards. However, with the arrival of Commodore Perry in the 1800's, the SHogunate lost its power, and Japan modernized. All aspects of the past were gone. The samurai lost their status, and with the samurai, the ninja were assimilated into the rest of the Japanese population. Long story short, ninja were officially gone in the 1850's, so there were ninja in 1793.
