When Atticus
says, "...the answer is she knows I know she tries. That's what makes a difference", he means that even though Scout doesn't always make the right decisions, Atticus
knows she tries very hard not to let him down. That makes Atticus
proud, and that's all that matters to him.

Even though he (Bob) won the verdict, he knows that he as really close to losing. The only reason he won is because the convict (Tom Robinson) was black. Bob knows that if Tom wasn't black that Bob would have been convicted right away.
Aunt Alexandra is rather pushy, and she wants to raise Scout differently than she's currently being raised. Both Atticus and Scout are sensible people, but don't feel the change is necessary, and despite his sister having the best intentions, she doesn't quite understand that they're happy the way they are, or why that is ok.

Jem is maturing and Atticus told him not to get upset about people making fun of himself so when Jem gets upset and ruins the plants Atticus makes him read to her because he knows it is a 'mature' thing for him to do, it teaches Jem to own up to what he did, Walk in someone else's shoes (underlying theme), and Atticus knows she's addicted to morphine and she might die, and also that she is alone and has no one to read to her.
