Two come to mind immediately. Since most of the battles were fought on Southern soil, for the Confederate soldier it was that his home was being invaded and so he had more "will to fight" in protecting his country. Generally, he fought with greater ferocity and determination. Secondly, on a strategic level the South had the interior lines which theoretically would make it easier to move troops and supplies from one place to another as needed. This "advantage" was probably mitigated by the fact that the railroad network in the South was much less extensive than that in the North. In the South the railroad system was not standardized as it was for the most part in the North. I'm referring to the gauge of the tracks. Widely varied in the South versus largely uniform in the North. In most other ways the Confederacy struggled with distinct disadvantages in almost every other measurable category.

It also had a small but efficient navy, and an economy which was not dependent on farming. Also, the North had previously established diplomatic relations with Great Britain and France, and the moral advantage of the anti-slavery position.
