when refitting a cylander head , there is a proper bolt tightening sequence. this is to ensure the head is pulled down and tightened evenly to prevent warping of the head. by not using proper torgue and sequence, the head is liable to warp, crack or leak. this will then just make you start all over again

The issue here sounds like it's the master cylinder failing. It is not retaining pressure when the engine is running. The reason they feel fine when the engine is not running is because the failing master cylinder is not getting power, and in essence is being bypassed.
Master Cylinder internal seals are failing. Replace the Master Cylinder before you have an accident when it fails permanently.

Yes, very much so. If you can check via a code reader which cylinder is misfiring try swapping the plug in that cylinder to a different cylinder and see if the misfire shifts with it. Failing that it could be a cool pack or ignition lead at fault.
