Items are used for Shop Quests, which in turn provide you with specialized equipment that is not normally sold. My advice is to NEVER sell anything, as you never know when you may need it.

I'm fairly certain that the currency is in Flourins throughout the series... now that I think about it, I'm not sure about the first one, but 2 and brotherhood are both using flourins.
