You should never leave a male and female rabbit together, after she is bred he will continue to pester her for sex. She could get irritated and bite him even castrating him if she gets mad enough. Each rabbit needs their own space, they are very territorial. And if he is left in the cage with her when she has the babies he could, intentionally or unintentionally, kill the babies. Also she can breed again the same day she has the babies and that is not good for her, the babies she kindles or the babies she will then be carrying.
