Good question - problems may arise in several areas, including cross-domain trusts, problems with resources in multiple domains, and of course security concerns. There may be replication issues, depending on the number of domain controllers and their locations. Lastly, someone has to administer each of the domains, and that may cause control delegation (delegation of authority) which would also need organizational units (OU) to be created. With subnets, the issues are more network connection issues than anything else, or running out of IP addresses via DHCP, and other things like that.
