Those deposits are minerals that are in your pool water and are left over after water evaporated. Sometimes referred to as calcium or calcium carbonate. They can usually be removed by hosing the cover off with a fairly strong volume of water from spray nozzle attached to a garden hose. Your cover should be cleaned of these deposits periodically or before the cover is removed for storage out of the sunlight.
