The brain, primarily. The ears are the organs that mediate our sense of hearing, but listening is a different thing. Listening is attending to certain things that we are hearing. Think of what is popularly called 'selective hearing'. You may hear a great deal of noise, excitement and music at a party, but you are at least trying to listen to the person you are talking with. The other sounds are in the background. Our brains help us do that.
Also, we do take in a lot of sound through our skin and bones. If you don't believe it, stand in the shower with water pouring onto your head and block your ears. This is one reason that we usually find our recorded voice so unpleasant. When we hear our recorded voice, we are not hearing the sounds that reach the ears that are travelling through our bones to our ears!
