First make sure the horse is healthy and getting enough food. To build muscle you'll need to exercise the horse daily. The best thing to do is start out with a lunge line and some ground poles or cavalletti. Lunge the horse over the poles, this help build up the topline and develop muscles over the back, loin, hindquarters and the neck. This can be done once a day for 15 to 30 minutes each time. If you do not have poles you can use side reins adjusted for a lower frame.
Next will be to ride the horse in different terrain. Hills, ditches, flat ground etc will all have a different effect on the body and it's muscles to help define the muscle structure. Some skill work can be added such as jumping, cutting or any other form of concentrated work. Skill work should be limited to 30 minutes to an hour every other day or so. The terrain work can be from 30 minutes upward daily ridden at a trot.
