We have to assume that the lid does not allow air to enter the plastic bottle.

When the water is hot, the air above the water is also hot. When the air cools down, its volume decreases significantly. This, in turn, causes the pressure in the bottle to decrease such that atmospheric pressureis greater than the pressure inside the bottle. This causes the bottle to contract since the force exerted on the bottle due to atmospheric pressure is greater than the force exerted on the bottle due to the air pressure inside the bottle. The volume of the bottle decreases until the pressure of the air inside becomes equal to atmospheric pressure.
